General description
Treefinder is a program for computing maximum likelihood phylogenies from molecular sequences, amino acids as well as nucleotides. It reconstructs trees under many models of evolution. Data sets can be partitioned, and separate models can be assumed for each partition. Functions include the SH-test, bootstrap and a fast local rearrangement paired-sites method (LRSH). See application homepage for more information. The program is fast even for large data sets.

Input file format
Treefinder accepts FASTA, NEXUS and PHYLIP sequence formats in addition to the native Treefinder sequence format.
Output file format
Results obtained with Treefinder can be saved in PostScript format, and trees may be exported as PHYLIP or NEXUS files.
